I have a TS3 switch wired in my boat for two transducers. To power the TS3 switch's relay it is wired to another 12v toggle switch so that I can cut power at the end of the day. My question is, if that power switch is forgotten off with the unit on and I switch the TS3 switch to position 2 can it damage my unit with no power supplied to the TS3?

No. With no power supplied to the TS3 switch the relay will never toggle and will remain in the default 'off' position. Depending on which transducer is plugged into which connector plug will determine which transducer will be connected by default when the relay is not energized.
