If I go the two transducer route both of mine will have to be transom mounted. In that case how far apart can/do they need to be? Does the SI transducer need to be lower than the DB or will it matter?

Distance between the two xducers is not an issue because the AS SIDB Y cable "disconnects" the wire channel going to the 2d piezo in the HDSI xducer...therefore there is no way for the 2d piezo in the HDSI xducer to ping at the same time as the 2d piezo in the XNT 9 20...
Also the 2d piezo operates at different frequencies from the SI piezoes in the HDSI ...so cross talk is not an issue...
The XNT 9 20 should be mounted higher than the HDSI xducer in order to not block any of the SI beam that emits from the side of the HDSI xducer...(it would even be better if the XNT 9 20 could be mounted in front or behind the HDSI xducer...such that the SI beams could can pass by the XNT 9 20)...
If your boat has a flat transom with no steps...you may have to put a spacer block between the HDSI xducer bracket and the transom to get the SI beams to pass behind the XNT 9 20 housing...
