unless you have a BIG boat I don't think you would really see a difference in where you place your antenna, via the unit.  GPS has an error percentage from satellites to your antenna and youll never be in an exact location every time.  I think I read somewhere that it can be off by 30 feet or so...  I can be parked at our dock in our marina and sometimes it will show my boat about 15-20 feet away from the dock.  Sometimes its right against it.  but yes it reads from the location of the antenna.

The further you mount the GPS antenna from the transducer, the more error you will have when marking waypoints.  See this post http://forums.sideimagingsoft.com/index.php?topic=4917.msg30528;topicseen#new  for additional discussion.

Keep in mind that while a receiver (puck) may be capable of "talking" to 50 satelites that this is way beyond the number of satelites in the sky. And those that you can talk to and those that you cant. As well as the satelites are not all geostationary and may not always be in sight for your unit..
when you have a GPS fix go the the diag screen and see the number that you are talking to and their relative position in the sky to you...
