I would assume it's based on the average water depth.
You will have to contact Navionics to be sure.
For Waypoints/structure, it doesn't matter what the depth of the water is.
These things are viewed from looking straight down onto the water from the sky.
If the water level is low, then some of these may be high and dry, but their
GPS position won't change.
