So how exactly does HB perform Waypoint Sharing?

Are waypoints transferred from home-unit as visibility is required on remote-unit or transferred on power-up?
How about newly created or modified waypoints?
Does a shared waypoint actually reside on the remote unit's memory?

How are duplicates handled? IE Say I loaded both units from same SD-card.

The waypoint only resides on the home unit.  It is not transferred from the remote unit rather the home unit uses the remote unit as a secondary waypoint memory device and can therefore display the remote waypoints.

Whether the waypoint is new, has been modified or is old they are all handled the same.

Duplicates are not duplicates if they are on different units.  Loading the same waypoints into two units would give you two waypoints at each location.

Let's only consider all the waypoints residing on only one units, the home unit.

Do you mean:
"the home unit uses the remote unit as a secondary waypoint memory device and the remote can display the home's waypoints"?  As in the remote "pulls" the home's waypoints that the remote needs to display?
Because in the case of the remote display, only the remote "knows" which waypoints should be visible on its map display.

That’s a good question LG.  I do not know if the unit pulls all of the waypoint data or just what it needs for the area shown on the display.  My guess is that it only pulls those that it needs for the area shown on the display.

I guess my answer above would have been clearer if I would have used “console unit” and “bow unit” instead of “home” and “remote”.  I chose “home” and “remote” because the system works the same both ways.  In your question you asked: “the home unit uses the remote unit as a secondary waypoint memory device and the remote can display the home's waypoints”.  In the second part of that question, the remote unit would then be considered the home unit.  Or perhaps stated this way would be better: The console unit uses the bow unit as a secondary waypoint memory device and the bow unit can display the console unit’s waypoints.  Think of the remote unit as an external hard drive for your computer: when it is on you can access the information (waypoints) there but your computer (home unit) does not have to load the data to use it.
